I mean, if you look at history, I could go and describe something that is prejudice and bigoted as “white”. I don’t think all white people are racist, I’m just using it as a saying. That doesn’t make it right, because negatively over-generalizing a group of people by turning them into insults can really affect how we view them, whether you yourself are offended or not.
It is said as a comparative insult - generally men run faster, punch harder and have better depth perception and hand-eye-coordination (that's why they segregate sport in the Olympics - otherwise men would win 90% of the time).
Its not right to insult people but the reason why this is a pejorative really is as simple as that - it is built on observation and reality.

Okay, well statistically speaking, men commit more violent crimes than women, and are just more aggressive all around. Girls also tend to make better grades than boys. They are considered to be much more adept at being parental figures for their children.
Is fair then, to say “Don’t be like a boy!” when a girl does something mean? Is it fair to say “Haha you’re as dumb as a boy” when a girl gets a bad grade on a test? How would that affect a boy‘s confidence, feeling that he is just inherently more violent and dumb than girls.

From personal experience, I've only heard guys say this to other guys. It wouldn't make sense to tell a girl she runs like one, because she IS one. Thats my experience of the "Like a girl" thing though.

In my lifting class at school we do challenges every Friday. We recently did a med ball throw challenge. The girls had a med ball that weighed 6lbs the guys had one that weighed 15lbs. The 10th place guy had a distance of 40’ and the 1st place girl had a distance of 36’. It’s basic biology.
Women are physically weaker than men simply due to a lack of testosterone, which is a hormone that induces muscle growth and allows for much better lung capacity; just look at any powerlifting or T&F record. So would it not be fair to say that "do X physical activity like a girl" means that someone is not doing it to the same level of physicality that a man would due to their testosterone?
I run like a girl because I am one. I also come first of anyone in shorter races like 5k's, and I come first in my age group in longer races like half-marathons. Whether you are a girl, boy, or anything else, you are you and your gender doesn't define you.
For those of you saying this is just leftist propaganda or something: When this commercial aired, I was a 12/yo who thought my running and fighting skills were inherently weak/annoying because of this stereotype. This commercial motivated me a ton and made a difference. Not everything is about politics. Let people be encouraged by things.
(And for anyone who wants to say something like "why didn't you just suck it up", would you really expect a 6-year-old to not feel hurt if someone called her stupid just because she was a girl? I'm not in that place anymore, I know the stereotype is wrong and stupid now).

Honestly, people use “like a man” too. Both “like a girl” and “like a man” can be used on both a girl or boy, and they basically just mean that you’re weak, or that you need to toughen up. I think “like a man” is a bigger issue, and I’m a girl. This is because adults use this term to talk to other adults or even young kids, especially males. Really, the only people that use “like a girl” is prepubescent kids, particularly little boys who are at their “cooties” stage. When has anyone ever taken a 9 year old seriously? As kids mature, they learn more about the other gender and stop picking on them so much. I am in middle school, and I mean, we have a few kids who use this term, but they use it on both boys and girls, because who puts effort into gym class.
You're on the track and field team and you hear the coach say "You run like a white boy!" to a black athlete. This isn't the first time you've heard this. The coach says this to the black athletes all the time, trying to get them to run faster. When the black athletes aren't running fast enough, he says "Come on, white boys, get your butts in gear!" It's so commonplace that even team members make fun of each other for being "white boys" when somebody runs a bad time.
But you're white, and a guy, so you ask the coach why he uses "white boy" as an insult. He says you're not supposed to take it literally to mean "white boys are bad at running", it's just that the records for fastest run time have been set by black athletes, so when he says "don't run like a white boy", he means "run faster". Anyways, he says, it's actually an insult to the black athletes on the team, not the white ones, because they're the ones being shamed for being bad at running. It's ok when _you_ run like a white boy, because you're white.

We are biologically different, we aren’t made equal, our bodies didn’t make us equal if the genders were the same, there would be so reason to interact with the other gender.
